It cannot be changed into a domain alias without removing it and re-adding it (according to Google it consequently cannot ever be used to register a new organization as primary domain, but I haven't tested this). The biggest known issue of changing primary seems to be calendars and calendar resources. Not seeing any user-facing references to domain1 is going to be a high priority for management they're very proud of their expensive focus group baby.
Moving/renaming users and groups w/o changing primary domain seems pretty painless, and from what I've seen, looks seamless from the perspective of an end-user. I'm not sure why I would do one vs the other. Google's documentation is very wary of changing primary. However, once I successfully verified domain2, I do have the option of changing primary in the Admin console. Initially Google support told me I would be unable to change primary domains, as we're on the non-profit plan, and that moving/renaming all users is my only option. I re-named my tester account from domain1 to domain2, log-in as & send/receive mail from the domain2 address, and everything seems groovy. I've added & verified our new domain (domain2) to our account as a secondary domain, as well as setup MX records. I'm having trouble understanding the finer differences between the two, and can't get a consistent message from Google.
